Hi Diggers - I have moved your post to the Classic Series section as it is about that and not Tourchwood.
Welcome to the Ninth and Beyond!!

Personally, I think it has to do with a line in Remembrance - one of the Daleks states:
"Entering Skaro timezone"
This could mean that the Doctor had programmed the Hand of Omega to fly far into the Daleks future, which would leave Skaro unharmed ready for the movie.
This is also how I explain that the 4 Daleks in Doomsday were the 'Cult of Skaro'.

That's a plausible explanation, but why would The Doctor do that? Why not just send it to it's current time zone and destroy it thus stopping any further threat from that planet.

I think that would play havoc with the web of time. It was always my impression that the Daleks had travelled backwards in time to find the Hand of Omega, or why else would the renegade Daleks have a time controller? So, if the Doctor had destroyed them in the present in which they were in, he would be changing his past which has already had encounters on Skaro, such as Evil of the Daleks.
I'm not sure how other people view this, but it makes sense to me.

The whole inclusion of the Daleks was a bit pointless in the Movie, just a failed sop to fans of the classic series. I suppose that that Skaro might have been one in a different time zone to the one in 'Remembrance'. Or, since the Daleks had a massive Galactic Empire, perhaps they adopted a 'New Skaro', just like the Humans created New Earth.
