Mulder it would seem is still being punished, however Skinner appears to throw him this case as a bone, Skinner obviously knows it's an XF. And it would appear that Mulder has yet another friend within the FBI. Again, if they needed that kind of link, why get rid of Deep Throat ??

The guy who played the host, the one from the sewer, it was bugging me where I'd seen him before, it finally came to me, he plays one of the Humanoid Cylons on Galactica :)
